Primer only goes in a little

I just bought and setup a Square Deal B .40. When I try to load, the primer is only pushed slightly into the brass. It’s pressed in so shallowly that I can pull the primer from a few of the shells with my fingers. I can remove the primers from the others with a gentle twist of some needle nose pliers. The primers are not damaged.

What should I do?

I see two possibilities. First, it is possible that the brass you are using has primer pockets that have been swaged or are otherwise too tight. Given you're using .40 S&W that seems unlikely.
I think the more likely cause is an adjustment in the height of your primer cup. This is adjustable by loosening the allen screw on the slide immediately below the spring. Dillon recommends a height of 1.410" with a plus or minus of .003.
Correcting this adjustment can be vexing the first couple of times. My method is to put the assembly in mu bench vise and compress it while tightening the set screw until you achieve the specified height.
If it is not one of these factors, then I'm out of ideas.

compare one of your deprimed primers to your new ones as well as seeing how it fits in the primer cup on the machine

I am thinking that you are probably not pushing the acting arm forward, if the primers are only going in a little bit and you can pull them out easy with needle nose.

The action of the square deal is pull/push down to the bottom stop, bring it back to the top and push forward to the stop, to seat the primer. Run it dry a couple of times and watch the primer cup.

when you do this without a primer you probably will feel a sticking sensation--this is normal--back in the day (when they were just Square Deals--no "B" that was the way to tell when you ran out of primers.  The low primer alarm does the alert now but you can still feel a difference with/without a primer in the cup

I've had insufficient seating but almost exclusively with one brand of case. The head stamp is a company unknown to me. [Such a great help to readers.] IMHO, the primer pockets are too small. Using only the primer punch at station 2 won't do the trick. Bummier. [A French-Canadian bummer.] Hardly the fault of the SDB.

Some brands of 40 S&W brass have crimped primer pockets. After the crimp is removed, either by swaging or reaming, primers should seat properly.
