seated primer W/indent

I have the same issue with my SDB small primer seat. I took a close look and there is a slight inperfection on the surface of the primer punch that the primers sit on. that slight inperfection gets multiplied when you seat your primer. I have thought about filing down or sanding the top of the little punch, just dont know if it will affect the seating in any way. Dillon, any recommendaitons.
